Clark is given his powers because of the earths sun. and in that same sense the earths atmosphere changes the biologicals of the kryptonite. it also depends on the type of kryptonite that you are talking about. Green takes away his powers, red gives him an alter ego, and black does something else all together. but it is the earths sun and atmosphere that changes and gives the kryptonite its powers.
